I was thinking the same EXACT thing. But there are alot of ways that Sega can go about this. They could say that Shadow is actually the same old Shadow but Robotnik found him and recovered his body.

There are two Shadows.You were right until Shadow The Hedgehog.
There are many endings, but the one most people say is real is when Eggman tells Shadow he's not an android,the original by his grandfather.Eggman rescued him with his robots after falling from space. Hope this helps!
